Abstract

The Segment Anything Model (SAM) is a powerful foundation model that has revolutionised image segmentation. To apply SAM to surgical instrument segmentation, a common approach is to locate precise points or boxes of instruments and then use them as prompts for SAM in a zero-shot manner. However, we observe two problems with this naive pipeline: (1) the domain gap between natural objects and surgical instruments leads to poor generalisation of SAM; and (2) SAM relies on precise point or box locations for accurate segmentation, requiring either extensive manual guidance or a well-performing specialist detector for prompt preparation, which leads to a complex multi-stage pipeline. To address these problems, we introduce SurgicalSAM, a novel end-to-end efficient-tuning approach for SAM to effectively integrate surgical-specific information with SAM's pre-trained knowledge for improved generalisation. Specifically, we propose a lightweight prototype-based class prompt encoder for tuning, which directly generates prompt embeddings from class prototypes and eliminates the use of explicit prompts for improved robustness and a simpler pipeline. In addition, to address the low inter-class variance among surgical instrument categories, we propose contrastive prototype learning, further enhancing the discrimination of the class prototypes for more accurate class prompting. The results of extensive experiments on both EndoVis2018 and EndoVis2017 datasets demonstrate that SurgicalSAM achieves state-of-the-art performance while only requiring a small number of tunable parameters.

Installation

Following Segment Anything, the code requires python>=3.8, as well as pytorch>=1.7 and torchvision>=0.8. For SurgicalSAM, python=3.8, pytorch=1.11.0, and torchvision=0.12.0 are used.

  1. Clone the repository.

    git clone https://github.com/wenxi-yue/SurgicalSAM.git
    cd SurgicalSAM

  2. Create a virtual environment for SurgicalSAM and and activate the environment.

    conda create -n surgicalsam python=3.8 -y
    conda activate surgicalsam

  3. Install Pytorch and TorchVision. In our case, we use pip install torch==1.11.0+cu113 torchvision==0.12.0+cu113 --extra-index-url https://download.pytorch.org/whl/cu113. Please follow the instructions here for installation in your specific condition.

  4. Install other dependencies.

    pip install -r requirements.txt

Data

We use the EndoVis2018 [1] and EndoVis2017 [2] datasets in our experiments.

For EndoVis2018, we use the instrument type segmentation annotation provided here by [3]. For EndoVis2017, we follow the pre-processing strategies and cross-validation splits provided here.

In SurgicalSAM, we use the pre-computed SAM features since the image encoder is frozen. We provide the pre-computed SAM features and ground-truth annotations here. You may use our provided pre-computed SAM features or generate SAM features from scratch.

For inference, please follow the inference instructions below. No further data processing is needed.

For training, we augment the training data and pre-compute their SAM features before training (offline). Alternatively, you can opt for data augmentation during training (online), which provides greater augmentation diversity. Our training data augmentation is performed as below.

cd surgicalSAM/tools/
python data_preprocess.py --dataset endovis_2018 --n-version 40
python data_preprocess.py --dataset endovis_2017 --n-version 40

The class ID and surgical instrument category correspondence for the two datasets is shown below.

Dataset 1 2 3 4 5 6 7

Checkpoints

In SurgicalSAM, vit_h is used.

Please find the checkpoint of SAM in vit_h version here.

We provide the checkpoint of our trained SurgicalSAM in the ckp.zip here.
