We have an R install with all dependencies met. Some installed packages need updating, but in order to provide consistency and reproducibility, we don't update them often.

When installing this software, ggplot2 was updated without asking - even though it was already installed.

This shouldn't happen. If it is essential that it happen, you should make a note in the installation docs.

Thank you for the notice. This is due to devtools. But very important to know (personally, I haven't recognized that) to pursue reproducible research. I will modify the document for that.
