来自 可以不同样本分别质控然后再整合，而且这样做应该会更好一点。因为不同的样本可能处理条件、测序条件不一样，因此分开质控的话，可以针对每个样本的质控指标分布情况，选用更合适的质控阈值。这个笔记的多个单细胞数据集整合分析一章就是对各个数据集分别质控、降维、分群、注释，然后提取各个数据集的感兴趣细胞亚群并整合到一起。 merge测试代码： > library(Seurat)

## 载入两个单细胞数据集，各自已完成质控

## 可以看到两个数据集的基因数是不一样的

## 可以看到这里的merge函数就是继承自"base"包里的那个merge函数

## merge后两个数据集的表达量矩阵分别保存在了两个layer中

您好，非常感谢您的解答，简直是 “神仙UP主”，您写的这个系列我都看了，也是觉得单独分析后再整合更好，我也这样做了，没想到merge的时候出了问题，出了问题后我想着是这样做不行？产生了疑问，我看了您的回复后有打消了我的疑虑，我重新跑了数据，重新保存rds文件，用新保存的rds文件进行merge就没有任何问题了，之前的rds文件不清楚是哪里有问题，正常画图什么的都没有问题，就Merge时出问题，不知道问题究竟出在哪里，但是现在问题已经解决了，我也就不执着于找为什么会出现那样的报错了。再次感谢您的解答，真是救了命了。 我还想再请教您以下问题： |

问题二同上，这两种方式最后出来的分群、注释结果应该有比较大的差异。 问题三最好不要这样做，因为这样不是浪费了你的生物学重复了吗，而且很少见这样做的文献。目前的一般做法是把每个样本作为一个独立的数据集进行整合后再分群、注释。在meta.data中添加处理条件信息，根据处理条件信息执行pseudobulking，然后就可以执行不同处理条件间差异分析了，也就是可以寻找不同样本类型间同一细胞类型内的差异基因。可以发现，最后的处理条件间的差异分析如果有较多的生物学重复，得到的数据应该会更可靠。 |
