For example it disappears on geoOrthographic.rotate([107.1,-78.6,-162])

Seems fixed in the latest world-atlas?

As suggested by @mbostock the issue is void with the latest https://unpkg.com/world-atlas@1/world/110m.json instead of https://gist.githubusercontent.com/mbostock/4090846/raw/d534aba169207548a8a3d670c9c2cc719ff05c47/world-110m.json.
