Ok, so weirdness on this... this rule appears to work:

location ~* (.*)\.([a-z0-9]+)\.(svg|js|css)$ {
    if (!-e $request_filename) {
        rewrite (.*)\.([a-z0-9]+)\.(svg|js|css)$ $1.$3 break;
    }
}

I had to remove the[[+site_url]] from your CSS call in your header chunk though for the checksumFile snippet to work properly (it looks locally for the file, not via URL).
