We're using a deprecated and unmaintained configuration library. I'd migrate to configurate but we'd need to figure out what file format to use.
We could stay with toml and use lucko's loader.

Personally I have I have tried to use lucko`s configurate-toml as well, but it seems that at the moment it doesn't support comments lucko/configurate-toml#2

That's annoying. We could look into changing config formats, like yaml or hoconf.
