The Gotham TV show is not part of the "DCEU (DC Extended Universe)" canon so it's set in a different universe to this film.

She is blonde within the film, it's just a darker shade than previous incarnations of the character. But to add onto that, in the main canon of the comics, Black Canary isn't a natural blonde. Originally, she wore a wig as Canary, as a disguise, which is clearly not practical for combat, so these days she bleaches it, that being more practical.

In the comics, Helena/Huntress is Batman's and Catwoman's daughter on Earth-2 (a parallel earth where superheroes started in the 1940s). When all the parallel earths were combined into one due to the events of the Crisis on Infinite Earths (1985), the Earth-2 versions of Batman, Catwoman, and Huntress were written out of continuity.

Due to Huntress' popularity before her disappearance in the comics, a new version with a different background was created, this one being Helena Bertinelli, the daughter of crime lord Franco Bertinelli.
